Religious tolerance reflects your country's acceptance or lack thereof of certain religions. If you tolerate a religion, its adherents in your provinces will be less likely to revolt and countries of that faith will view your stance favorably. Conversely, believers of religions you do not tolerate will be more likely to revolt and countries of those faiths will view your government less favorably.
Tolerance can also affect your population growth.
Changing Your Tolerance Level
There are many ways of changing your Religious Tolerance level or Heathens and/or Heretics such as changing your government to a republic or having 100% Legitimacy. Here is a list of all known ways:
